Christopher Nolan took on this franchise to stay away from the complete garbage that Schumacher turned the franchise into. Nolan had the impossible task of re-booting the Batman franchise, in which its previous movie featured scenes such as this gem:

am I the only one who absolutly hated this movie? It was 100% crap. This was not batman the character at all. Batman has always used his gadgets etc to stay one step ahead oh his opponents and to give him an edge yet he decides to take on Bain, not once but twice in hand to hand combat? Alfred walks out on Batman because he doesnt want him to get hurt? LMFAO. Alfred encouraged Wayne to become batman in Batman Begins. And as long as the core stayed in the reactor, it was stable but yet they have an emergency plan to destroy the reactor by flooding it? A broken back/spinal injury can be fixed by a punch and hanging from a rope? Just wow. What kind of prison is this. A clear escape route, no guards, and inmates get as many chances as they want to escape. The whole movie was just plain idiotic. No where near as brillant The Dark Knight was. IMO this is the worst Batman movie out of all the Batman movies.

- Batman fought in hand to hand combat in all of Nolan's films. He was forced into combat the first time when lured by Selina Kyle, then returned to the city to take on Bane and his henchmen. He had to take part in the chaos to give the city the confidence it needed. He was in it with him and wouldn't be intimidated, just like he wanted Gotham to feel towards the organized crime lords. He figured out Bane's weakness and attacked his mask. Still being ahead of the opponent in the end.

- Alfred saw a crippling man that still felt that he had to do everything himself. He wasn't helping anymore. He was committing suicide. Alfred felt that Batman gave the city back to the citizens and at the first sign of worry, Bruce wanted to just up and throw himself into the fire. He had to be a symbol, not a sacrifice. That is what he was against.

- If the reactor was found by the wrong people, or if something unexpected happens, they had a backup plan. I think any nuclear powerplant would agree that they are stable, but they still have plans in place in case that changes. Not unheard of and certainly not idiotic.

- A dislocated vertebrae is put in place by a chiropractor. This was just a more brutal example.

- Bane was in charge of the lazarus pit and how it operated. He felt any man that was capable of escaping, deserved their freedom. Showing how he felt about Talia (respect for the only person to do so), and also how difficult the feat truly is.

I really think your analysis was an over-exaggerated attempt at going against the grain by using surface-level examples without digging any deeper. Granted the movie wasn't perfect. But rationalizations could be made for each point you had issue with. The trilogy was never going to be like the comic books. Nolan wanted to show and exploit the human intricasies of Gotham and Batman.
