From what I've been able to piece together through the years:

 

Ric Flair has known Jim Harbaugh for a long time. Back in the 2013 playoffs, before the 49ers played the Packers, Harbaugh contacted the WWE to have Flair give the locker room a pep talk before the playoff game. The WWE obliged for publicity and Flair did because he was getting paid.

Just so happens, our "thing" back in 2013 was the 2 claps and a Ric Flair. Check out any locker room video of the Panthers from that year. Everybody was doing it; it was like the dab of 2013. 

So a lot of Panthers naturally felt betrayed. Thomas Davis had just filmed a special WOOO! thing for the stadium the week before. Steve Smith bought a Ric Flair robe that season. Once they were obviously upset about the whole thing in interviews leading up to the Niner game, it became an actual controversy, an actual distraction. They had to stop doing the 2 claps and a Ric Flair for pride reasons and you don't interfere with a locker room tradition like that. You know how superstitious and creatures of habit pro athletes are. And then you had Jim Harbaugh kind of rubbing it in by publicly stating it was okay for people to have two favorite teams. And then we lost to the Niners.

I don't think Ric Flair was trying to be super malicious at the time; he just didn't think the whole thing through. It's a shame, he had long been a fixture at the stadium and on the jumbotron. He pissed off the leaders of the team and burned the bridge. And now he's hopped on at least 4 NFL teams I can think of.
